Can anyone offer advice on best structure for a large project?

(Just starting in InstantReality but a decade ago did Javascript for VRML animation.)

Can API scripting be written such that it can load a large .wrl by name, and call C++?
  then interactively analyse the VRML model?
Would calling InstantReality from a C++ program be best (i.e. EAI)?

I need to analyse (measure complex geometry using the CGAL library (written in C++) of)
  large VRML models (~5million faces) of real-world objects (output from Photoscan, examples stills attached).
During the analysis Id like to display what part of the model is being analysed (e.g. sequence of cross-sections), in real time to allow user choices.

Later, using the analysis results, I will be animating forest ecology, with annotations.
