Dear all,
I'm looking for a stand-alone, Linux-based, version of the x3d encoding converter, something along the line of http://doc.instantreality.org/tools/x3d_encoding_converter/, but able to perform batch processing, with no interactivity. I would use it embedded in a perl script that does file manipulation (basically converting VRML files, produced by a job, into x3d files to be placed in a repository. Does the tool exist? Where can I find it? It is really cumbersome to navigate across the instantlabs site and try to find something... I got the impression that only a web-interface exists...

Thanks for any help you might provide.

Just install a recent Linux dailybuild and use bin/aopt for conversion - this is the same tool as used in the online converter.
There is also a tutorial online: http://x3dom.org/docs/dev/tutorial/aopt.html
However, as this is more related to x3dom, some of the explained geometry formats do not work in InstantPlayer.
